XLSX is standard Excel format. If you dont have MS Office, I believe it can be imported to google spreadsheets (part of google docs/google drive), or OpenOffice

no it stays the same,

hp reduction... is mathematically the same as an increase in damage (at a different ratio/%)
e.g... -50% hp is the same as 100% dmg.

the effectiveness of hp reduction is the same for all enemies that it applies to
(not treasures since they depend on the easy loot upgrade)

I don't want to sound stupid or anything just want to ask which column tells me which upgrade is most effective to upgrade and which is better lower or higher.

the columns with variable colour scale.
in latest version it is .. I for gold and K for AP (although K is only speed vs base dmg)

the lower numbers are better (and will be green)
the higher numbers will be yellow or red.

that number is basically.. .. at the rate of this next upgrade, how much gold does it take to increase overall gold+xp income by 1% ..
and i think for gold it is multiplied by 10 million or something.

ps... 
with the new upgrades.. and the option of parties with more than two, the party skills will be more useful..
but only for the person with the highers upgrade of that skill.

I'll make a v5 that is more flexible in a week or two.
(to account for the new stuff for the new patch.. but i need to get more info)

I was planning to but with the new updates and caps.. 
I havent actually had the chance to get the new data for the lvl 100+ upgrades ... so unsure if I will get a version 5 out anytime soon.

Near the beggining of your original post you say

(I think) there are 4 upgrades which affect party so after lvl 25, I suggest if you have a permanent party partner,
to specialise in two of the 4 upgrades
- time extend
- hp reduction
- treasure hunter
- easy loot

DO you mean that you specilize in two of these and the partner specialize in the other two? Do these only take into account the player with the highest one of these?

EDIT: After taking a better look at it, what do I fill in the first couple of boxes with? The ones under damage and gold?

Also to make sure I have the rest correct:

hp = hp reduction
coin = coin count
gold = gold rate
triple = triple size
treasure = treasure hunter
spd = auto speed
crit% = critical chance
critdmg = critical multiplier
dbl = double attack
base = base damage

So Istill need to know what to put into:

Damage
idle +10% =
Event =
Asc =
(I don't put in raw right? it calculates?)

Gold
Supporter =
Event =
Asc =
VIP =
(Same with total as Raw, right?)

back when i wrote that parties are limited by 2...
nowadays...
i guess see who in the party has what?
generally if someone is doing treasures they would probably upgrade both.
time isn't as helpful after a point.. so mainly hp is important.
i.e. you want at least 1 lvl 100 hp reduction and treasure hunter in a party of 3 or 4.

idle + 10% = the dmg you see after you dont click for 2 minutes
the other %'s are the %'s of your bonus or etc.
I left my old numbers so you can see the format..
i.e. 20.. or 0.2 or 20%, etc

but you should put in your own %..
i suggest looking around the profile/character tab (press C for shortcut), there are lots of settings and pop ups
